The sequence-dependent binding of 2-amino-1,8-naphthyridine derivative 1 to a single guanine bulge has been investigated. A curve fitting of the thermal denaturation profile of DNA in the presence and absence of 1 was used to assess the free energy changes for binding to a guanine bulge with different sequence contexts (5’X Y3’/3’X’GY’5′). The findings revealed that I the binding of 1 to a guanine bulge flanking the G-C base pair is stronger than that flanking the A-T base pair, (ii) the guanine 3′ side to 1 in the complex is particularly effective for complex stabilization, and (iii) the increase in T(m) in the presence of 1 is not a reasonable estimate for sequence based binding. The sequence G G/CGC was found to have the most effective 1-binding. The molecular basis for the heavy binding to G G/CGC, according to molecular modeling simulations, is a stacking interaction between the 3′ side guanine and 1.
