Sorry, I figured it was obvious above (in my comment). The only difference is that the default overlaps for long reads have been modified. Otherwise, you can use it in the same way as you would with paired-end info (and the results will be comparable).
I was attempting to install your Transposome tool using the given commands. I installed all of the dependencies successfully, but I’m stuck on the last phase of the installation. I’m copying and pasting the commands and errors into this package. I’ll be grateful for your assistance; I checked it on Ubuntu 12.04 and it does install under /usr/local if you’re using the device Perl. To install it, simply type “sudo make install” into your terminal. Otherwise, I recommend downloading perlbrew (it’s quite easy, and there are copy-and-paste instructions on the Transposome wiki under “installing dependencies”) so you don’t need admin to use Perl.
Repeats complicate genome assembly in some cases, and the repeated regions are the ones that are usually incomplete, compressed, or misassembled. As a result, you don’t want to search for repeats with a low-coverage assembly. Use the assembly if you have a high-quality draft with genetic and physical maps, cytogenetic data, and so on. You’ll be saying lies if you don’t!
